Probably a few things. For one the GBA's life cycle was cut short by the DS due to Nintendo's need to respond to Sony entering the handheld market. It had really only three years on the market. 

Secondly, there was that big falling out with Nintendo and Square, from which Nintendo would not give Square a GBA license until later on. So not having those Square RPGs probably didn't help.

Third the GBA had lots of SNES ports rather than original content. The original Game Boy had original Super Mario Land games for instance, the DS has New Super Mario Bros ... the GBA only got ports of old Mario games. And they were straight ports of the SNES (not like the enhanced ports the DS gets of old Final Fantasy or Dragon Quest games for instance). 

Hard for a straight port to become a million seller.
