I am not exactly sure since it has been a while ago, but I seem to remember part of his routine is to charge at you, which isn't very easy to evade and does a lot of damage. However if you time it right you can shout a super missile at him right before he does it (his chest is exposed briefly at that moment) which should damage him and also stop the charge. And besides that there was another time where his chest got exposed so you can shoot at him. Don't have a savegame close to the end anymore though, so I can't check it out for you to make sure. Anyway, tough bosses usually just take perseverance (and maybe a broken controller 
) so just keep trying and in the end you should get past them.
