Eh, I'm pretty biased towards these, but I loved Earthbound's and Mother 3's. The Store theme from Earthbound is so upbeat, it seems like most of the music is. There are just so many different songs in Mother 3 it's amazing, that and the Rhythm battles really let you get into the music.
I really like Chrono Trigger's too. It seems to always fit the mood just right.
