Well, I believe that ''bitch'' (can't remember her name) did say they were good pawns for the government in getting the Monolith (not sure if it's called the same thing in english), and Isaac just helped her get a better hand on the situation at the end with the shuttle and killing Kyne and all that.
I'm not sure but I believe the government itself knew about the mining companies' doing anyways... Isaac might be the key to know the whole truth in the next game, if he didn't die at the end that is (that scared the shit out of me by the way)!
By the way, it reminds me of that old sci-fi movie called ''2001: A Space Odyssey'' where they find an alien artifact on a certain planet (or was it the Moon?)! xD
