Hmm, tough choice:

SNES
Chrono Trigger
Secret of Mana
Final Fantasy VI

PS1
Xenogears (!)
Suikoden II
Final Fantasy VII

I call it a tie. PS2 was great as well, but misses that one outstanding game that the others do have in Chrono Trigger and Xenogears.
