They didn't "eventually" make carts that only fit into the Gameboy Color. I already stated this. Those games were available from launch. I'd know - I got a GBC for Christmas '98.

 

And the fact is, PKMN Gold/Silver physically are identical to classic GameBoy carts in construction and hardware. Therefore, they are GameBoy games. Like I said, just because Nintendo marketed them as GBC games does not mean they were. They were GB games optimized for GBC, as already stated before.

This is like if Nintendo made a game that had Wii-specific features and was sold in a Wii case, but was on an 80mm Gamecube disc and could be played in a Gamecube. Is it a Wii game that the Gamecube can play, or is it a Gamecube game optimized for the Wii and sold as a Wii game? It'll be listed as a Wii game, yes, but for all technical purposes, it's a Gamecube game.
