 They could be obtained, but weren't part of the main storyline therefore not canon.  Several of them are never mentioned as key elements specifically in terms of use for the storyline.  The Master Sword is canon because it's a key element in the Entire of Zelda.  It might not be in some of the 2D Zelda's yes, but you could still use it in an argument for the other Zelda's who had it like LttP or OoT.  That's what's confusing about Zelda in this, when it's appropriate to use an item as canon.  The only thing you can really do is pick a Zelda and use what Link can do in the storyline in that Zelda as an argument.  If it doesn't work out, use another one, but you can't mix them unless they're actually a part of each other. 

It's true that Link was reborn as someone else plenty of times, but many of those times he was reborn contained so many different entities and characters that it wasn't the same world with the same physics.
