Timeline splits or not, they're different. There's not even a Ganondorf in some of them. Certain things like places and people would have to remain the same and then stack upon each other for a direct sequel in order for two or more Zelda's to be together.
MM and OoT are really the only two that come to my mind due to Link wanting to travel on his own after the OoT events happened.
