The first lacking game involves draining Hyrule, and re-building it. In the second lacking game, Link re-creates the mirror of shadows, and tries to travel through it. Unfortunately, it doesn't work as expected. Link eventually ends up in The temple of Time, to see that it is once again grandly threatned. Link saves it, and Twilight Princess follows.
It's all very simple.

You're wrong. The timeline is split, this was confirmed by Aonuma in an interview.
