Metroid Prime is not a shooter. There are more than just shooting in Metroid Prime, there are elements like Morph Ball mazes, platform jumping, and puzzle solving. And I say these elements are more than 50% of the gameplay experience.

The game involves shooting, yes. It IS Metroid. That doesn't mean its right to classify it as a shooter, however.
You shoot arrows in Zelda. Does that make it a shooter?
