Hmmm, I guess all short games like Gradius, R-Type, Ikaruga, Star Fox (and 64), etc. count? Because I've played them all more than 50 times for sure. I've also completed the whole Mega Man saga more than 5 times as well (Mega Man 2 and X, more than 20 times though).
For casual gaming, I have to say I've completed:
- The Legend of Zelda: A Link to the Past more than 10 times already;
- Metroid Prime, around 7 times;
- Metroid Prime 3: Corruption, more than 6 times;
- Metal Gear Solid, around 5 times;
- etc.
But yeah, my most beaten game is definitely Gradius.

Why is Bionic Commando Rearmed 2 getting so much hate? We finally get a real game and they're not even satisfied... I'm starting to hate the gaming community so f****** much...
