Megaman Battle Network 3 and 6 (Gregar), Link to the Past, Link's Awakening, Oracle of Seasons, M&L: Superstar Saga are the only ones I can think of at the moment. Oh yeah, and Chrono Trigger.
Some others which are technically complete but not quite:
Final Fantasy 6 (missing some Rages)
Final Fantasy X (missing Penance and Dark Yojimbo)
Tales of Symphonia (missing some recipes and titles)
