Seriously flawed games that you love anyway

Nier. The hack'n slash gameplay is quite average and the visuals were already dated when the game was released, but the excellent story, characters and music make it a great experience in my opinion. Not to mention some really unusual and weird design choices like making one of the dungeons an old school text adventure give the game a unique style no other game really has.
