There are generally 3 games in each pokemon generation so it makes sense.

 

hmm amethyst is lilac colored (very similar to the psychic pokemon color)

Topaz can be any number of colors, but is traditionally a yellowish orange

opal can either be light blue or white.

 

amethyst is the birthstone for february, topaz is for december

Opal is not a birthstone.

So, I don't really see any pattern here

i dont know if you have noticed but it follows a trend... the first four just colors...(red,blue,yellow,green)

 

the second 3 precious substances (gold,silver,crystal)

The 3rd three precious jems more precious then the last (ruby,saphire,emrald)

the 4th three are even more precious then the last(diamond,pearl,and platinum)

yes i notice that now, however, two things should be mentioned.
first, yellow was never one of the originals, so it's the first three and then yellow was added in later.
secondly, despite those being a pattern as groups, they also have individual patterns within the groups. The first three are the primary colors of light, and yellow is often considered a primary when talking about paint.
The next group is related by gold and silver, crystal kind of stands out, but in some cases it fits in perfectly. Bronze would have made a better choice for a group. But still the colors gold silver and clear are a good match.
The next three are the primary colors, and mimics the first group
The next three are all white elements in various forms.
The next rumored ones are yellow, lilac, and white. The only thing that jumps out at me now is that these stones are pastel colors.
Additionally, your point about them, is not entirely correct, rubies emeralds and sapphires are probably the most expensive minerals out of the whole bunch. I know rubies are far more expensive than amethyst opal and topaz.

interestingly topaz means "fire". This got me excited so I started looking around for other roots. Meh. Opal means "gem" and amethyst means "not drunk".

then i saw that opal and amethyst both had zodiac elements being "air", so i got excited until topaz was associated with "water".

there's a lot of other patterns, but for now, the only one i see is that they are
a)birthstones for feb,oct,nov
b) pastel colors

even if I were to agree, the next three on the list aren't as rare or precious than platinum pearl or diamond.
the next three would have to be painite, meteor, and tungsten as these are the only things more valuable and rare than those previous three.
