Personally I think Wish You Were Here as an album is probably stronger, didn't really have any weak parts to it.

Also Wish You Were Here is in my opinion more personal and accessible than Dark Side of the Moon.

Both are great though.

It's a difficult comparison, WYWH has a song that dominates over half of the album, and it's much more instrumental. I find Waters' singing in Shine On You to be amazingly beautiful, Wish You Were Here is amazing too and Welcome to the Machine and Have a Cigar are great.

DSOTM has more meaningful lyrics (just read the lyrics of Time), and has brillant songs like Brain Damage/Eclipse, Money, Time, and very good ones like Breathe and Us and Them...

 

The big difference is that in WYWH, for me, you can "sit back" and relax, just hearing the music, in DSOTM the most important part is what it's said, it has more message, you gotta pay more attention

 

Both are some of the best ever composed, so it's very difficult trying to pick what's best
