I liked the skulls on Halo 2. They were really well hidden and very out of your way to get especially the IWHBYD skull! Its too bad they ruined the skulls in halo 3 by making them easy to find and giving achievements for them thus making them not much of an easter egg. :(

I'm not sure if it's an easter egg, or not, but in one of the missions on CoD WaW you can pick up the ray gun used in zombies.

MGS3. The whole game was jam packed with them. My personal favorite was when I went to plant the explosives on the Shagohod and all of the guards were there giving me a hard time. I played it again (I can't remember if it was Sunday or a Holiday) and all of the guards took the day off!!

The picture of Mario from Mario 64 in the window of the castle in Legend of Zelda: Ocarina of Time made me smile, too.
