Out of the ones I have played FFX, while I do think the game is overrated, the story is amazing IMO.

In all honesty, I'd say either Suikoden III or Dragon Quest VIII.

Suikoden III was the end of an epic trilogy in JRPGs.  One of the few JRPG series I actually played directly for its story and characters, because it was that good.  And I feel the sequels did not live up to the series name.

Dragon Quest VIII has been called 'generic' by many, but consider its presentation and what it actually did?  It took a lot of those 'generic' storylines you've seen in dozens of JRPGs, an Evil Church, 7 sages to seal a great evil, a princess who is turned into an Animal, a hero who marrys the princess in the end, etc.  And it did it all better than most games with a plot that actually kept you interested without overtaking the gameplay.  Also, it wins my 'best ending for a PS2' game award for its 20 hour end game content to get to the real ending.
