I would have to say that Gamecube had the best controller design with the N64 closely behind it.
And for the worst for me it's a tie between the Sega Dreamcast and the original Xbox controller.

It depends entirely on the game. No controller is the best because certain games just work better. SSBM was perfect for the Gamecube controller and would have sucked for anything else. At the same time Soul Calibur 2 was god awful on the cube controller, but just fine on a Dual Shock.
The Wii controller is my favorite if we are only talking about consoles; otherwise, the DS is my favorite controller. I also really enjoyed the SNES controller during that generation and the PS boomerang controller during that generation. I didn't like any of the controllers last generation but the PS2 controller was the one I disliked the least.

wow you have the exact opposite opinion of mine. Gamecube was worst with n64 closely behind.
DS3 is my favorite. DS just gets better and better.

I don't hate any controllers, but the dual shock controllers always feel a bit tiny in my hands. I wish they were bigger. I always screw up with aiming and moving the analog sticks as well since they are so far down.
My favorite "conventional" controller would be the 360 one, but the Wiimote + nunchuck feel the best in my hands.

Worst: N64 easily. Looks like you're holding a penis...

Worst: SIXAXIS, N64
Gamecube-- just an all around awesome controller. It was odd but accessing each button was super easy and natural. The only downside was that it didn't have four triggers.
XBox 360-- Huge improvement over the original Xbox controller because of the size alone. It does have the worst d-pad in the history of controllers but luckily not a lot of games need an accurate D-Pad anymore. The goods are the analog stick placement, weight, size, and the triggers are the best around.
SIXAXIS-- About the only good thing about this controller was the D-Pad. SIXAXIS tilt controler is nearly worthless, it feels like a cheap toy due to the weight, it has no rumble, and the triggers are terrible.
N64-- Interesting design but not at all comfortable or convenient.
The best... Either the Wii or the N64's with the Dreamcast coming up close behind.
The worst is dead easy, I managed to play Wolfenstein 3D on the Atari jaguar... bad alround. Come to think of it the first saturn controller sucked too, much too like the mega drive for me... same goes for you PS2 and PS3
