Forest Temple in OoT. The music in the Woodfall Temple in MM suited the mood very well, had the best music.

I know most people will disagree with me on this one.But my favorite is the Phantom hourglass one in which you had to return everyday.It was awesome in my opinion.The others which I liked the most were the Minish Cap one´s.In addition the original Zelda one´s in Ganon´s castle was awesome.

Spirit Temple from OOT, for that awsome feeling I got from it. Shadow Temple was awsome too.
Stone Temple in MM was great, it must have been hard to design.

Stone Tower from MM. It's simply ingenious with its design, not to mention the awesome boss fight at the end.

Great Bay comes as a close second.
