I have both, and this last week I've been debating which version of Soul Calibur 4 I'll get tommorrow. I think I decided on the ps3 version. the factors for me are:
Exclusive content, like in sould calibur 4's star wars characters or gta dlc.(although I think SC4 is super lame, how many people are going to buy both? And even if you argue some would now buy both, I think even more SW fans would foam at the mouth for a yoda vs. Vadar battle and hence add even more sales. so why waste your time creating a character only half of your audience is going to enjoy? just give us all both characters!)
multiplayer games, and which friends are buying the game. obviously if it's online heavy and all my 360 friends are picking it up I'm forced to get the 360 version.
The system least played at the time. I'm still heavily into battlefield that I picked up for the 360 so to break up that time I want SC4 on the ps3.(I'm so lazy that the idea that I can keep battlefield in my 360 and sc4 in my ps3 without having to switch the disc to play the different game is an actual perk for me
)
The controller, it's a small factor but I find fps titles more enjoyable on the 360 controller, I find driving games better with the ps3 controller and everything else about even.
The noise, the ps3 makes less noise so it there is no other major factors I might buy the game on the quieter system.
the Achievments, and now trophies. any game that offers both I guess you can say are a draw now, but personally I can care less about this type of stuff.
The Core System for Development. Meaning the development team worked foremost on this version, we all know that both versions are supposed to be equal, and probably most time they are, but there are times this isn't the case. For example Orange Box for ps3, or Burnout Paradise on the 360(much delayed free dlc). so there are benefits to picking the core system.
Release dates: This kind of goes hand in hand with the last point but sometimes they go ahead and release one version earlier, and if your like me you just might not be able to wait a few more weeks, so it's a definite pro.
