I would place Metroid entirely in the Capital of the Galactic Federation. The city had been invaded by the Space Pirates and Samus must recapture one sector after another, making her way through the devastated streets, barren houses, the sewers, etc. She would Morph Ball through ventilation shafts or under debris, grappling on street lamps and speed boosting through a highway. She would eventually have to climb one big large building which is under the pirate's control, like for example the GF main quarters, and then fight Ridley on the roof. Samus' upgrades are based entirely on Space Pirate technology as no Chozo artefacts are present in the city. She would also have most of her basic moves right from the beginning like Morph Ball, Missiles, Grapple Beam, Speed Bosster and Charge Beam (but no Space Jump as it would make progress too easy). She could find alien weapons and technologys which enlarge her arsenal and help her recognize/dismantle traps, make her invisible for a short time or give her a power jump so she can reach higher grounds.
OT: Your Peach idea sounds great, actually! I would play that!
