Not even close. A vast majority of the people downloading will not have already bought the system and game; I'll be generous and say 20% of downloaders bought those. So as a numerical example, let's compare 100 people and the money Nintendo gets from each model.
Download.
$360 from the person/team creating the download + $7200 (20 x 360) the downloaders who bought game and system = $7560 total
Used.
$18000 (50 x 360) those who bought the system and game then resold the game when finished + $7500 (25 x 300) those who bought the system new and the game used + $0 (25 x 0) those who bought game and system used = $25500
So $7560 vs $25500 and with a potential to sell more games to all those who actually bought systems.

Well I think we can all agree that people who steal do not make money for a company. That's why stealing is illegal.

Well downloading an ISO is not illegal. Using it without owning the license is. But yeah, illegal stuff is bad. I just wish people who buy used would stop stealing consoles.
