I've had this excuse thrown at me too many times as damage control. The "Developer is always right" excuse no longer works, especially not for Nintendo's recent output.
The reason everyone hates the controls is because they expected them to be as precise and intuitive as Star Fox 64. There is no reason why they couldn't have the control system the same (no matter what anyone says it's a remake after all) but they chose a gimmick to base controls around and stuck with it without thinking. And then Nintendo fans wonder aloud why it's been a sales disaster...

I think the reception of the controls are more mixed than "everyone" hates them as you pointed out. I've read reviews and comments and not everyone thinks that way. I personally like the controls. Sure they got getting used to but I had no problem looking between the two screens and I got better playing the game. It was probably because I could easily lay back while playing since my tv's not on a high table and use my peripheral vision effectively to know what's going on on both screens. I enjoyed the challenges and new take on the remake. I don't regret paying $60 for the bundle as I enjoyed Zero and I hope to play Guard later on. That's why the reviews and Meta are more mixed than anything.
I really don't like this call for Miyamoto to retire and all. I believe he's still got something to give. Again, as others have said, he was involved in the Galaxy games (some consider two of the best games of all time), Metroid Prime (which became a revolution and evolution at the same time), Wii Sports (one of the reasons why the Wii became what it is), Pikmin (all the games), and even in Splatoon (encouraged the young devs he's mentoring to create appeal which led to the squids and the breakout success and popularity, especially in Japan with all the concerts and other live events). He's mentoring the young devs and setting them up for the future. Sure he's not perfect (who ever is), but I think he's still needed as that creative leader and mentor. Again, my opinion based on what i know and have seen him do lately (which has had its ups and downs, which kinda reflects Nintendo's situation right now having to handle the 3DS and Wii U).
