Monster Hunter 4 Ultimate for Wii U. Also, Tales Of the Abyss, Project X Zone, and pretty much almost every RPG.

3DS can have all the $2 indie games.

Kid Icarus would great for the better controls alone, but thinking about the graphical update that could be done and the online multiplayer, I don't know why Nintendo seems content to let such a great repackaging of a sort of bland franchise languish for just Smash bros appearances when it can do more good with a modest port or even side story game focusing on its battle mode.

I mean it sold over a million globally which is respectable for franchise reboot of a franchise only the hardcore old heads even knew existed and for all the complaints people had in relations to the controls.

I'd say you should do a similar thread or Vita and PS3/4 but after I thought about it, there's like seven and a half Vita games actually exclusive for the Vita and one or all three of its exclusives might be ported to the PS4 eventually, so there's no reason.  

For 3DS to Wii U, I feel most of what's on handheld that isn't RPG would be better on console.

Would have moved Kirby and the Rainbow Curse to the 3DS and Monster Hunter to the Wii U. That's it really.

Why make a second version of MK8 for 3DS when MK7 still sells like crazy?

 

OT: I'm still surprised we haven't seen any announcement that Mario Maker isn't also on 3DS, so I'll say that as a Wii U-3DS game.

Super Mario 3D World and Donkey Kong Country: Tropical Freeze would have been at home on 3DS. They're great on Wii U, but feel a bit underwhelming considering how awesome the 3DS titles were. Plus I just really love gaming on the go!

I think mh4 is the obvious choice not only because of graphics/controls but its the only game I can think of that might actually boost wii u sales in Japan. I also would have loved luigis mansion dark moon in glorious hd!
