The main in-house division that does the developing of games for Nintendo is EAD, but within EAD there are these studios:
Software Development Group No. 1 (or EAD 1)
Software Development Group No. 2 (EAD 2)
Software Development Group No. 3 (EAD 3)
Software Development Group No. 4 (EAD 4)
Software Development Group No. 5 (EAD 5)
Tokyo Software Development Group No. 1 (EAD Tokyo 1)
Tokyo Software Development Group No. 2 (EAD Tokyo 2)

There's also a bunch of other divisions/subsidiaries:
Monolith Soft (which has the Tokyo Software Development Studio & the Kyoto Software Development Studio)
Nintendo Software Technology
Retro Studios
Nd Cube
Intelligent Systems
Creatures Inc.
1-UP Studio

Yeah, I'll add tokyo 1 and 2. I think they are the ones handling star fox. 

 

EDIT:NVM, they are handling Toad and the new mario.

Okay, a few pointers here. EAD 3 is not handling Hyrule Warriors. Aonuma is working with Tecmo, EAD 3 is soley focused on Zelda. EAD 4 is working on Mario maker. EAD 1 is working on Star Fox, Monolith Soft is also working on an unknown 3DS title. You are missing Creatures, and Sora ltd. Intelligent Systems is working on Codename STEAM. And that's all I can see for now.

I think Tokyo 2 is working on Captain Toad and a new Mario game, EAD 1 is working on Star Fox, I'm not sure what Tokyo 1 is working on, they usually help on remakes, so they might be doing MM3D.

They later formed Sora Ltd, and are now working on Smash Bros though.
