It has finally been confirmed that Ganondorf, Ghiraham and Zant are going to be playable in Hyrule Warriors, it isn't clear if they will be in the story mode, but it is quite possible like the other warriors games.

He provides this theory (3 possible sides) cuz Zant and Ghiraham are bowing to Ganondorf that means he is their leader and not Cia. It could also mean he is just a captain or something, but I doubt it.
Another thing to keep in mind they were fighting the same monsters that Link and the others were fighting with Hylian knights being the only extra enemies, so that could mean he (Ganon) is opposing Cia.
First side: Link, Zelda....etc
Second side: Ganondorf, Ghiraham and Zant ( others are possible)
Third side: Cia, Wizardo, Volcanic guy I dont remember his name.....
Of course none of the third side members has been announced as playable characters, but I am optimistic.
