Today, Retro Studios would probably be laughed out of Nintendo's offices if they dared to ask to work on some off the wall project not based on a pre-existed Nintendo Japanese IP.

It's not like Bond wasn't a preexisting and extremly popular IP before Rare had the chance to work on GoldenEye.  Just because an IP exists already doesn't mean Retro wouldn't be able to make it their own either.  I think the Metroid universe is a good place for Retro to flex it's creative muscles and do things that an internal Nintendo studio couldn't do.
