Planescape: Torment, Freespace 2, System Shock 2, Sid Meier's Alpha Centauri, Heroes of Might and Magic III and Age of Empires II: The Age of Kings
are some of the best PC games of the 90s. My vote goes to AoE II, arguably the best RTS game ever created.

At the time. Soul Caliber was a spectacle to behold and it played even better. It was certainly fighting game nirvana and far beyond anything I'd experienced before. As time went on, the game has lost much of what made it unique. Fighting games aren't as popular, graphics aren't as spectacular, and expectations have changed. Back in 1999, though, this game was (to me and EGM) in a league of its own.
SoulCalibur.
Definitely, still the best fighting game ever made, and was graphically phenomenal when it came out, truly showed the power of the Dreamcast compared to the N64 and definitely compared to the PS1. In fact, it still looks good today! This game sold the Dreamcast for me and I played this game a lot.

This! In my eyes Suikoden 2 is among the best games ever made!
