Mysteries with old fashioned detectives on trains are more of a general pop culture thing now. I doubt it's a specific, intended reference.

Honestly people give this show too much credit for references or in-jokes. Most of it is just TV Tropes mainstays.

This one was too similar to be a coincidence imo - I'm certain that it was intentional. I haven't looked it up to check yet though, but I'll tell you if I find anything suggesting that it's the case

The MLP wikia suggests that at the very least, the title is an intended parody of Poirot - the fact that both stories involve a "murder" (well, the cake meant a lot to Pinkie :P), and it turns out that everyone but the investigators were guilty in both situtations suggests to me that it's a complete parody however

can someone explain why Applejack gets no love? She's the kindest of them all (to date she has never said or did something mean), she's the most loyal, the most helpful, and expects the least from the others. She's a hard worker, stands up for what she believes in, and didn't eat the MMM!

I think that's part of the problem. No major personality flaws (the only one being ironed out as of "Applebuck Season") means that she's less interesting than the others.
