Neogaf's issues with VGChartz are mostly related to NPD. It started out over issues with ioi's new site and his mysterious sources, but NPD's David Riley started posting on gaf to purposefully aggravate the situation. The NPD group have worked out various deals with the site, which is why they still get certain numbers for "free", and NPD has been working hard to make sure VGChartz never gains traction with the public, with gaf being the epicenter of their crusade.
Most people's opinions on the two sites depend on which site you first started frequenting. People that have been on gaf for years have become convinced that VGChartz's figures are nothing but guesstimates and bullshit, because that's just what they've always been told, and they have little reason to research the truth for themselves. On the other hand, most VChartzers are convinced neogaf are a bunch of arrogant pricks with their heads stuck up their asses, which is presumably why they ban people for even mentioning VGChartz.
Neither side is even close to being right.
I'm a fan of both sites. I like it here because of the numbers, some awesome people amongst the community, and the way ioi and co. listen to their members. We all have the ability to become involved in the site, helping it to grow and improve in our own little way. The whole setup is just great.
On the other hand, I like neogaf because it's the one site where I can find really in-depth discussion on a variety of topics. Whether its discussing hardware, design philosophy, gameplay mechanics, business strategies, or whatever, you'll generally find some really intelligent guys giving their opinion over there. Of course, the fact that quite a few developers and other industry guys post on the site plays a part here. Chatting with Tempy and a couple of other GG developers in Killzone threads is fun. Having Geoff Keighly taunt you with new reveals on GTTV is just annoying though. >_>
I'm also less likely to get bitched out for expressing criticism or making a joke about a game/company over there, provided the actual comment has some merit.

Yes, from what they write to justify their hate for ioi, it really looks like they are really very ignorant about this issue. And this is very strange, as makingmusic476 writes that there are many competent people writing on that site, they should know what a margin of error is.
