I have to agree that its difficult to choose a "best" -- most of the plotlines are pretty weak, even if the character development is decent, as with most JRPGs. Good basic plotlines are... not easy to come by with JRPGs, apparently. If Xenosaga wasn't so long and detailed, I might vote it worst, since its plotline was... really a stretch, and the character dialogue was waaaay out there, at least in English... I can't imagine how the Japanese version could have made much more sense.
