My fondest memories go to Frontier: First Encounters, which is what Elite 3 is called.
But, although I tend not to vote for anything that is incremental sequel, I have to give my vote this time to Warcraft II.
Honorable mentions to Dark Forces, Heroes of Might and Magic and Jagged Alliance. Also lot of great adventure games from that year, both classic P&C adventures and puzzle solving adventures.
