I just have a hard time believing that decision was driven by popularity, even partially. Skyward Sword was not praised by fans for its approach, most of the Zelda fanbase disliked the game and even critics nowadays do, as well. It's by far the most controversial 3D Zelda game, and one of the worst selling ones despite the massive user base it was on. And even then, beyond the game lacking in popularity to begin with, I just don't think it's how they do things at Nintendo - they don't do "this game was popular so you're still director", instead they choose their staff based on internal relationships. Fujibayashi has remained director most likely because Aonuma had faith in him, plain and simple.

According to whom the mob on forums who are the minority and always try to be loud? Do you not understand what the word helped means or the concept of context in it being one factor? SS is very well liked it's controversial mainly due to motion controls and requiring an add on as a game it introduced things to Zelda that helped foster features in ALBWs and BOTW as well as make the games far more alive than before, his popularity was one reason they announced him as director (something they've only really done with the Smash games with Sakurai) iat E3 when BOTW was show cased and likely was one factor in why he was picked over another young director Shikata who did a ALBW because guess what if fans like what you're doing it becomes a factor in choices for a series future.
