you actually miss 2 boss battle when you don't break the Iron Code thus fighting the Owl in the tower, then to fight him in Hirata Estate, you have to do some eavesdropping before battling with the Owl in the tower, after defeating him, you need to eavesdrop some more.

But seeing as you're already in the last boss, you already missed the chance.
