They probably do but keep in mind than bundling allow them to skip the retailer high margin on software and take advantage of the low margin on hardware.
They bypass the software supply chain too which probably saves another $ or 2...( there's not distributor involved or other third party).
Add all that and my guess each bundled game costs at most 40$. Add probably some kind of agreement they have with Konami and I woudn't be surprised if in the end each bundled game was to cost them around 35$ or so ( the advantage for Konami being they don't have to take care of shipping the software either, it's all in the hands of Sony..)
So the customer saves 60$ but in the end the cost for Sony is only around 35$ ( around 10$ of which is their own licencing fee).
