You're mixing up canon and lore he says they're not only different series but the stories have no connection meaning they're stand alone from each other, it's like comic books where you can have different variants of X-men but they have nothing to do with each other's worlds and stories yeah they all draw from the same lore but are stand alone.

As far as things go Prime is not canon to his work from his own words.

Yeah but that's my point. It's not that 2D Metroid is canon and Prime isn't, they're just separate stories really. Since they're both about as relevant as each other, it makes no sense to call only one "canon" when they're both relevant, it's best to just accept them as different series with their own canon each.

...which as I said, is how I like it. I never bought the whole "Samus does 34908 missions between Metroid 1 and 2" thing, so I'm good with this.

That's the thing only the main timeline games are the only games that are relevant that's what he has effectively established, Prime is its own thing and what happens in it has no bearing on non Prime games that means it's not canon, it may draw from the same lore and do its own version of things but the is no direct connection in any way to the other games other than they're the same franchise.

Continuity with this in mind will make understanding future games easier.
