...I don't want to assume, but I don't think you quite get it. Making the clones "less clone like" requires development time that Nintendo (or more specifically, Sakurai) wasn't willing to devote to them. They were initially going to be alternate skins, but Sakurai thought it might be cool to give them their own essential gimmick. These were never characters that were going to get a fully fledged dev time. You either get a couple extra clones, or you get nothing at all. There is no scenario where these characters have their own unique movesets.

I think I'd be more inclined to agree with this if there weren't like 48 unique characters in the game already. If corners were obviously being cut and unique characters with unique movesets were being sacrificed for clones in the name of getting a game out quicker, then sure. But that's not the case; Lucina, Dark Pit, and Dr. Mario were originally just going to be alternate skins (like Alph or the Koopa Kids). Instead of getting an alternate skin, you get essentially an alternate skin with a couple design changes. These were never going to be fully fledged characters in the first place.
No one would have complained about having a Lucina alt for Marth, or a Dark Pit alt for Pit. It boggles my mind, then, that people complain about having a Lucina alt for Marth with literally one balance change.
