What happened to "SQAURE ENIX" after Ps2 era?

No, it was not. Have a look at the US release. The Enix is right there on the box.

The game was produced and published in Japan by Squaresoft prior to the merge. It has the S-E logo on the US cover because it didn't release simultaneously worldwide and came out 8 months after the Japanese version. Months after the two companies merged.
