Nintendo reports its numbers as shipped games + digital.

VGC does not track digital and only counts sold games not shipped. So it will always be below the Nintendo numbers.

Nintendo very specifically said the figures were for units sold not shipped in the report though. But didn't know about the digital part, that makes sense.
