Ontos was created in the new universe by Klaus for keeping the blades in check. That's when Ontos disappeared.

That's not what I got from it. He says he used the 3 cores of the Trinity Processor (Ontos/Logos/Pnuema) to manage the blades, but not that they were originally created for that purpose; after all, the Core Crystals also predate the Experiment.

Alvis says that he is an administrative computer of a phase transition experiment facility. Meaning he existed in the old universe.

 

Klaus said, after restoring the new world, that he implemented a final measurement: The blades. Ontos, Logos and Pneuma. The three cores of the trinity processor. Ontos triggered a space time transition event and was lost forever. 

Meaning Klaus had no clue where he went. If Ontos went to the world of Zanza, he would be aware of it. It appears he is not. So, Ontos went to a complete different universe where I think will take place in X3. Otherwise mentioning it would have no purpose, at all. 

If Ontos is Alvis, the architect could say it that he manages the world of Zanza and we can close the chapter for good. But as I see it, he left it a mystery for further story development.
