That's not what I got from it. He says he used the 3 cores of the Trinity Processor (Ontos/Logos/Pnuema) to manage the blades, but not that they were originally created for that purpose; after all, the Core Crystals also predate the Experiment.

Correct, the Trinity Processor existed before the experiment.  He even references it in the experiment scene.  It had three cores, hence the name.  He repurposed the processor for Blade managing.  You can even see the Trinity Processor in the experiment scene.
