Shadow of the Colossus immediately comes to mind for obvious reasons. I think metroid prime 2 also deserves special mention, if you ask me.
Demon's Souls also has to be my favorite group of bosses from the soul series. Not all are winners, but they are all distinct and memorable encounters. Some of the later games got a little samey for me.
