Problem with Resident Evil 4 is that the plot directly interferes with the franchise's lore. Umbrella's end is narrated by Leon at the start, somehow them working under the shadows is implied by what's stated by Krauser during the knife-fight, and then there's Ada which you can't never tell (it's later stated - as in, the PS2 version and onwards - that she's under direct orders of Wesker, as I think the original Gamecube version never stated this anywhere) what's she is up to but ultimately she takes the Las Plagas virus strain with her. It's not that harmless despite Leon seemingly being almost unrelated to the events of RE4 themselves.
