Legend of Zelda: Majora's Mask

At the time of release it was hit or miss. Many fans of Ocarina of Time did not like the new mechanics and the darker tone it had. Fast forward about a decade and all of a sudden there is a huge demand for a remake on 3DS, people proclaiming that it was their fav Zelda to date, and people who previously hated the new mechanics and dark tone now praised the game for breaking the mold.

Many would say the same thing about Wind Waker as well.  It would only be later that people relized that despit the toony art style, it had one of the most adult plots and quite a few dark themes as well.  This game also sported a Ganondorf with human motivations and deep development in his past.  While it may not be as much of a sleeper hit as Majora's Mask, I feel that also deserves that status.
