I am unsure about that, but I think it does. It definitely counts if a punt or kick off is returned for a TD, so a possible -2 penalty is more than offset by a +6 bonus.

Then again, what happens during special teams might not count towards a single player at all and is only counted for the Defense/Special Teams position. So if you had Tyreek Hill from the Chiefs on your fantasy team, you might not see any points for a TD return for him; it would all go to the KC Defense that might not even be on your fantasy team. But regardless of how it's counted for positions, it should be -2 for fumble and +6 for TD, so punt and kickoff returns don't solely pose a disadvantage.

Yea, I forgot about it counting a TD or not.  If it counts a TD from a return then it is fine if it counts fumbles (however a fumble is more likely to happen on returns than TDs).  I think it has to do with the way the league is setup since I believe there are different options to choose from on how points are scored in the league when the league is formed.
