Unfortunately, I can't find a single "primary" source, which makes me suspect it isn't true. Really, it would almost be a waste of money for Nintendo to buy Gamefreak shares: they already own 33% of the Pokemon Company and hold all of the leverage they'd ever need over Gamefreak by owning every trademark involving Pokemon, so it's really not necessary. 

Indeed, would surely be listed by Nintendo if they did own shares, IIRC Creatures Inc who also own part of the Pokemon Company are listed in Nintendo's financials as a partially owned company.

Plus, I'd assume if Nintendo had around half of GameFreak's shares then Tembo the Badass Elephant wouldn't have existed (or would have been Nintendo exclusive at least). Still waiting on Tembo 2 though...

Do you happen to have a link to where one can find a company's owned shares? It would certainly be useful to me in the future heh

I was actually under the impression that companies are not required to report what stocks they own and can simply list them as assets, but I'm probably (and hopefully) wrong there; I'd love to be able to look into this sort of thing going forward.

Also, I somehow never noticed Tembo the Badass Elephant lol, what an awesome name! The only "game" I owned that I remember seeing Game Freak's name on outside of Pokemon was the Gameboy Camera, which was actually pretty cool. I still remember that bizarre, spazzing out man in a Mario costume at the start of the game set to weird music lol
