Possibly after being told that like 3 times.  I can tell you from experience, that questioning the source can sometimes reveal that the source isn't reliable.
Conveniently Dany happened to be one of few people who didn't learn that through experience and from the evaluation of a maester, but in this case it just happened to be the word of a witch, so Jon didn't come off as an insensitive asshole for asking what normally would be a pretty dumb question to someone you don't know intimitely.

And then he goes on to discredit the witch, so that the TV series can bypass the rules that GTRR Martin established many seasons ago, and get her pregnant.

Major assumption here, if Dany gets pregnant in the books then the rules are not bypassed, also we don 't even know if she will get pregnant.  
She was supposed to "break the wheel" but now it seems it will go back to the usual system where Tagraryens rule and succession passes on to their children.

And she probably still will, Targaryen ruling has nothing to do with "breaking the wheel"
I also question the writing in regards to Jon's name. They chose the exact same name as one of his siblings. Who is supposedly alive in the books, and this just seems like like the TV shows unnecesary take on that character.

Probably the whole "Yara" situation.
