Probably Majora's Mask. While it's a take on the simple premise of the world coming to an end, the time-travel aspect, the pervasive sense of despair no matter where you go, the sidequests and the mundane interactions with NPCs that range from denial to acceptance of death (especially the closer the final hours are) elevate the plot much more than any other Nintendo game I could think of at the moment.
