I believe Nintendo actually has a controlling interest in the pokemon company tho. They should really flex their muscles in a situation like this.

I don't think that announcing it before or after E3 makes that much of a difference.  Sure, it's fun for fans to have it all in one day, but this way they get to announce the game (assuming that's what's happening) when all eyes will be on them and they don't have to shout over other news..  Plus, it serves as a teaser for E3.
