MGS3 was a prequel though. ;)
My vote goes to Legend of Zelda: Link to the Past. Not only is it one of the absolute best 2D games of all time, but the way it went back to the first' s style while adding so many things to it is nothing short of astounding.
Mario Kart Wii and Smash Bros. Melee are also really big improvements. Oh, and Pokemon Gold/Silver were absolutely the pinnacle of the series.
